Before I read all your post I thought accessory belt, then I read they had changed it, so other than checking the tension on that Belt to make sure it has not come slack. If I have read this correctly the garage want to charge you £3900 fit the parts then decide if you need a new engine? That would be ridiculous, they can test many parts ie compression and leak down test to check the compression of the cylinders that would give them an answer before making a decision...

Yes the original disc are poor quality, I think one of your problems is the low mileage you do, its something to do with the braking setup the majority of braking is bias to the front brakes and lesser to the rear ( this is not an unusual setup) but on cars that only do low mileage the rear disc pad...
